Low undergrad GPA, high MS GPA. No publications, no GRE. 3 LoR from Columbia faculty, plus two additional letters from faculty at a T10. About 3 years of research experience. Very sure that my low undergrad GPA is the main reason I didn't get in, it's theory after all. No worries, best of luck to everyone.
