I have no idea about how "good" or "bad" the Stony Brook master program is, but it seems that at lease a large number of their master students got to stay there as PhDs: http://graduate.physics.sunysb.edu/ma-program/alumni/alumni.shtml. Also, their courses could be of higher quality, especially for hep-th.
